A review of the Carboniferous and Permian trilobites of Australia

Abstract: The first complete review of the Carboniferous and Permian trilobite species found within Australia is presented to assess the current standing of Australian taxa in a modern systematic context. The review consists of four families, 20 genera and 61 known species from the early Tournaisian to Moscovian (358.9 Ma to 304 Ma), throughout New South Wales, Tasmania, Western Australia and Queensland. The revision also includes a revised anatomical nomenclature for Australian Carboniferous trilobites. Emended diagnoses are provided for seven genera and 28 species. The genus Thalabaria is placed within the subfamily Archegoninae, and the genera Australokaskia and Planokaskia are placed within Cummingellinae. The subgenera Brachymetopus (Spinimetopus), Bollandia (Capricornia), Australokaskia (Longilobus) and Australokaskia (Planilobus) are suppressed within Brachymetopus, Bollandia, Australokaskia, respectively. All Brachymetopus (Brachymetopus) maccoyi subspecies are elevated to species. Species of Linguaphillipsia are considered sensu lato until there is adequate revision of the entire genus. New combinations include the following: Aprathia semicircularis is reassigned to Weania Aprathia applanata is questionably reassigned to Carbonocoryphe and Phillipsia squamata is tentatively reassigned to Palaeophillipsia. The following have been synonymised: Conophillipsia with Monodechenella Megaproetus with Pudoproetus Weberiphillipsia with Palaeophillipsia Weania (Rosehillia) with Schizophillipsia Conophillipsia breviceps dungogensis with Monodechenella breviceps Linguaphillipsia raglanensis with Linguaphillipsia stanvellensis and Weberiphillipsia girvanensis with Palaeophillipsia collinsi. Carbonocoryphe (Winterbergia) elegans, Carbonocoryphe (Winterbergia) keepitensis and Winterbergia? waterhousei are considered representatives of indeterminate genera.

Abstract: Presently cladistics is based on, and justified by, a computer implementation (Wagner Parsimony) rather than sound methodological or theoretical foundations. In this paper, the recent goals of cladistics that are derived from computer implementations and 'tree-thinking' are discussed. The discussion raises a critical point, namely whether one can dispense with these recent goals and adopt a wholly systematic approach, one herein termed systematic thinking.

Abstract: The various existing definitions of monophyly have resulted in confusion within the systematics community. The ergence in terminology started with the work of Willi Hennig who attempted to introduce a precise definition of phylogenetic relationship in 1950, a term that he had synonymised with monophyly by 1953, thereby creating a new definition. In 1965, Hennig introduced paraphyly to distinguish his version of monophyly from groups based on symplesiomorphies or stem groups. In attempting to resolve the confusion, Ashlock synonymised Hennig’s monophyly as holophyly, resulting in another new term. Ashlock, Mayr and others defended Haeckel’s original use of monophyly, by including holophyly and paraphyly. The result was an unresolved 21-year debate on monophyly and its various uses. A review of the history of monophyly and the origins of its various definitions has resulted in two new terms to distinguish the different versions of monophyly currently in use: diamonophyly, which group definitions based a notion of ancestor-descendant relationships, and synmonophyly, which groups definition based on kinship relationships. The terms ‘reciprocal monophyly’ and ‘oligophyly’ are discussed as being diamonophyletic.

Abstract: Recently Ulloa Ulloa et al. (2017) published a 2600-page online checklist of the New World vascular plants (the Checklist hereafter) that includes 124,993 species, 6227 genera, and 355 families associated with incomplete elementary taxonomy as well as with the distributional data provided for every species (Ulloa Ulloa et al., 2017). Givnish (2017) heralds their publically searchable database as “… a monumental achievement that will be of enormous interest to conservation biologists, ecologists, evolutionary biologists, biogeographers, land managers, and governmental officials around the world” (Givnish, 2017: 1535). Although land managers and governmental officials may indeed find the massive new Checklist useful, its utility for scientific pursuits so far is less obvious.

Abstract: The development of comparative biology (systematics) has been of interest to philosophers and historians. Particular attention has been placed on the 'war' of the 1970s and 1980s, the apparent dispute among those who preferred this or that methodology. In this contribution we examine the history of comparative biology from the perspective of fundamentals rather than methodologies. Our examination is framed within the artificial-natural classification dichotomy, a viewpoint currently lost from view but worth resurrecting.

Abstract: Changes in the methodology of the historical sciences make them more vulnerable to unjustifiable speculations being passed off as scientific results. The integrity of historical science is in peril due the way speculative and often unexamined causal assumptions are being used to generate data and underpin the identification of correlations in such data. A step toward a solution is to distinguish between plausible and speculative assumptions that facilitate the inference from measured and observed data to causal claims. One way to do that is by comparing these assumptions against a well-attested set of aspects of causation, such as the so-called "Bradford Hill Criteria" (BHC). The BHC do not provide a test for causation or necessary and sufficient conditions for causation but do indicate grounds for further investigation. By revising the BHC to reflect the needs and focus of historical sciences, it will be possible to assess the cogency of methods of investigation. These will be the Historical Sciences Bradford Hill Criteria (HSBHC). An application to one area in historical science is used to demonstrate the effectiveness of the HSBHC, namely biogeography. Four methods are assessed in order to show how the HSBHC can be used to examine the assumptions between our data and the causal biogeographical processes we infer.

Abstract: The major goal of this study was to re-analyse a published molecular dataset based on ITS and matK sequences of the genus Ceratophyllum (Ceratophyllaceae) within a cladistic framework, operating only with rooted trees. The problem is lack of an identifiable suitable outgroup to Ceratophyllum. We show different ways to root trees and thus resolve the sister group relationships within this genus. We root the trees using an all zero outgroup or a combination of exemplar taxa from among monocots (Acorus), eudcots (Ranunculus) and Chloranthus. Ceratophyllum echinatum was consistently strongly supported as sister to all of the remaining taxa of the genus. This observation is congruent with the earlier results of Les who noted the uniqueness of C. echinatum in a series of comprehensive morphological and biosystematic studies. We, here, transfer C. echinatum to a new and presumably monotypic genus Fassettia Mavrodiev. The exact taxonomic circumscription of Fassettia requires further investigation.
What is Intuitive Taxonomic Practise?

Abstract: Scotland and Steel (2015) recently explored the idea of character compatibility, examining the issue from the perspective of a particular model, "a simple and extreme model in which each character either fits perfectly on some tree, or is entirely random $\ldots$,." (Scotland and Steel 2015, p. 492, abstract). They suggested that character compatibility, when formalized as a phylogenetic method, captured what they believed was the "intuitive taxonomic practice of recognizing taxa based on conserved nonhomoplastic characters" (Scotland and Steel 2015, p. 493). Although we agree that there is much to be said for compatibility analysis, and "it has largely been set aside, initially in favour of maximum parsimony, and, more recently, by model-based methods for inferring phylogeny from DNA sequence data" (Scotland and Steel 2015, p. 493), their use of the expression "intuitive taxonomic practice" attracted our attention. Below we discuss in more detail what "intuitive taxonomic practice" might be and relate that understanding to recent progress in the history of biology, specifically the history of systematics (taxonomy), and finally sketch out a proposal that might satisfy those of us who retain an interest in capturing in a more rigorous way what "intuitive taxonomic practice" might have been. Abstract: The Great American Biotic Interchange has been the predominant paradigm for explaining biotic ersification in the Nearctic/Neotropical overlap or Mexican Transition Zone, which is commonly explained by the collision of the North and South American continental plates, which began in the Oligocene and fused both landmasses. In the most far-reaching cladistic biogeographical analysis of the area to date, evidence has been found supporting the existence of a remnant Caribbean region extending from eastern Mexico to southeastern USA, a hypothesis that challenges current views of the Great American Biotic Interchange and the Mexican Transition Zone. We show herein that an older terrane, which has drifted to the present day positions of Yucatan and Cuba, may be biogeographically linked to an early 'Gondwanan' biota of the Paleocene (ca. 60 Ma). The evidence indicates an east-west biotic ide in Mexico, existing before the collision and formation of Central America. The south-north ision of the country, previously recognized by several authors as associated with the Great American Biotic Interchange and the Mexican Transition Zone, is of a younger age.

Validating marine Devonian biogeography: a study in bioregionalization

Abstract: The Devonian record presents an opportunity to test and validate an existing marine bioregionalization. This study is the first to use comparative biogeography and phylogenetic data to test Devonian bioregionalization. Proposed in the 1960s, the Old World, Eastern Americas and Malvinokaffric realms have been the functional standard for marine Devonian biogeography. Data from 32 published phylogenies of Devonian marine taxa, and a database of c . 800 occurrences were analysed using phylogenetic software to test for area monophyly. The taxic occurrences in our database were then tested against total fauna Devonian occurrences in the Paleobiology Database ( paleobiodb.org ) to identify differences in s ling. Results indicate that the current Devonian bioregionalization is not representative of natural areas and requires revision. The results highlight areas that are most robust from which the study makes recommendations to improve the process and diagnosis of Devonian biogeographical areas. We found that legacy issues within palaeontology are evident within the results and their interpretation. The validation of bioregionalization and process is critical to the advancement of biogeography and palaeontology. The sensitivity of bioregionalization shows biotic and geographical relationships, how life and earth evolved together, and how geographical bias is evident in scientific process.

Toward a terrestrial biogeographical regionalisation of the world: historical notes, characterisation and area nomenclature

Abstract: An interim hierarchical classification (i.e. biogeographical regionalisation or area taxonomy) of the world’s terrestrial regions is provided, following the work of Morrone published in Australian Systematic Botany in 2015. Area names are listed according to the International Code of Area Nomenclature so as to synonymise redundant names. The interim global terrestrial regionalisation to the subregion level recognises 3 kingdoms, 2 subkingdoms, 8 regions, 21 subregions and 5 transition zones. No new names are proposed for the regions however, Lydekker’s Line is renamed Illiger’s Line. We note that some regions still require area classification at the subregion level, particularly the Palearctic, Ethiopian and Oriental regions. Henceforth, the following interim global regionalisation may be used as a template for further revisions and additions of new areas in the future.

Carving up Australia's arid zone: a review of the bioregionalisation of the Eremaean and Eyrean biogeographic regions

Abstract: The Eremaean region, Australia’s arid biome and biogeographic region, has been discussed by botanists (and as the Eyrean, its counterpart for zoogeographers) for over 150 years, yet little progress was made in defining it as an area of endemism until the 2000s. As Australia’s largest biome and biogeographic region, the Eremaean has been defined in a climate sense, but is a historically composite biogeographic area. Taxa that inhabit the Eremaean (Eyrean) tend to display sister relationships to those outside the biome in temperate and monsoonal biome areas, indicating that two or more temporally discordant distributional patterns exist in the Australian flora and fauna. The future of Eremean and Eyrean bioregionalisation will need to incorporate these temporal patterns when constructing new bioregionalisations and historical and climate-based biogeographic models.
Theodor Arldt (1878–1960): Parochial Pauker and Pioneering Palaeobiogeographer

Abstract: The rise and fall of Theodor Karl Hermann Arldt (1878–1960) took place in Radeberg, a small town in Saxony between 1902 and 1945, where he supported his research by working as a school headmaster or Pauker. Within his many scientific papers and books Arldt pioneered palaeogeography and palaeobiogeography by introducing distributional data of living organisms to understand past continental connections. His writings influenced notable scientists such as Alfred Wegener and partially influenced the geological community in which palaeogeography was firmly rooted. While Arldt’s biogeographic approach was novel, and in hindsight surprisingly modern, it failed to engage biologists where such a method may have flourished. As a small town Pauker, Arldt had little or no contact with universities and university students, leaving a legacy of pioneering publications and ideas but no one to carry them forward into the post-tectonic world of the 1960s.

Abstract: The large number, definition, varied application and validity of named Australian biogeographical regions reflect their ad hoc development via disparate methods or case study idiosyncracies. They do not represent a coherent system. In order to resolve these uncertainties an Australian Bioregionalisation Atlas is proposed as a provisional hierarchical classification, accounting for all known named areas. This provisional area taxonomy includes a diagnosis, description, type locality and map for each named area within the Australian continent, as well as a first-ever area synonymy. Akin to biological clas-sifications, this Atlas seeks to provision universality, objectivity and stability, such that biogeographers, macroecologists and geographers, can test existing areas as well as proposing novel areas. With such a formalised and comparative system in place, practitioners can analyse the definition and relationships of biotic areas, and putatively minimise ad hoc expla-nations.
Adolf Naef (1883–1949): On Foundational Concepts and Principles of Systematic Morphology

Abstract: During the early twentieth century, the Swiss Zoologist Adolf Naef (1883-1949) established himself as a leader in German comparative anatomy and higher level systematics. He is generally labeled an 'idealistic morphologist', although he himself called his research program 'systematic morphology'. The idealistic morphology that flourished in German biology during the first half of the twentieth century was a rather heterogeneous movement, within which Adolf Naef worked out a special theoretical system of his own. Following a biographical sketch, we present an English translation of a previously unpublished typescript from Naef's estate, which Naef intended as the introduction to a textbook on Comparative Anatomy for which he was unable to find a publisher before his sudden death in 1949. The typescript contains Naef's mature thoughts with unprecedented conciseness, focus, and clarity. The density of Naef's text warrants a historical and contextual explication of its content.
Assessing the Australian Soil Classification using cladistic analysis

Abstract: The Australian Soil Classification (ASC) has its roots in both the Handbook of Australian Soils and the Factual Key. The scheme’s use of mutually exclusive characteristics has led to Soil Orders containing a erse range of soils, such as the Dermosols. The extent of these groupings has resulted in classes of soils sharing greater relationships with soils from other classes than they do with soils in the same class. Situations such as this arise from artificial classifications and highlight the need for natural classifications. Natural classifications accurately represent what is occurring in nature and are desirable because they represent evidence of a common history, process or mechanism. This study uses cladistics, a robust biological method that uncovers natural classifications, to assess the naturalness of the ASC. The analysis has the secondary aims of identifying natural soil orders and establishing which characters and tiers require revision. Two measures commonly used in cladistics, consistency index (CI) and retention index (RI), are used along with confidence levels generated by bootstrapping. The cladistic analysis undertaken consisted of coding 113 morphological and non-morphological characters used to identify 13 of the 14 Soil Orders in ASC into binary and multi-state matrices and analysis using a parsimony cladistic algorithm. The results suggest that, because of its low CI (0.196), the ASC is not a natural classification. However, certain Soil Orders of Organosols, Podosls and Vertosols, which all registered high CI, are natural. The analysis also indicated which soil morphological characters and Soil Orders require revision in order to make the ASC more natural, namely, soil colour and characters located in the Great Groups as well as Soil Orders such as Chromosols, Ferrosols and Dermosols. We conclude that cladistics offers a new avenue in discerning relationships between soils and in assessing the accuracy of, and identifying where improvements can be made in, the classifications used to identify them.

We aim to show biogeographic breaks and varying transition zones at a fine level of detail (5‐km resolution) and develop an approach to assess existing bioregionalization schemes. Location Global applicability, using an ex le from New South Wales in south‐eastern Australia. Methods Moving window analyses, rotated in 15° increments through 360°, are used to assess the degree of anisotropic spatial turnover between sets of gridded cells containing georeferenced species observations. Patterns of biotic turnover are compared with equivalent analyses for elevation and lithology. Identified breaks are assessed against an existing bioregionalization scheme (Interim Biogeographic Regionalisation of Australia, IBRA). Results There was fine‐scale concordance between turnover patterns and several IBRA bioregions. Breaks in turnover of flora and fauna corresponded with the boundaries of the Hunter Valley and Sydney Basin regions, particularly the boundary between the Brigalow Belt South and Sydney Basin. Low‐turnover zones were quantified prominent ex les are the Sydney Cataract and Wyong bioregions. Turnover along many boundaries was gradational, confirming that mapped breaks are not abrupt. A previously unidentified break was identified in the South East Corner bioregion. Spatial turnover patterns were similar between biota and were reflected in mean correlation coefficients between turnover in each group: mammals–reptiles ( r = 0.70, P 0.01) mammals–flora ( r = 0.56, P 0.01) and reptiles–flora ( r = 0.51, P 0.01). Generally, patterns of abiotic turnover reflected biotic turnover, although mean turnover correlations were weaker than between biota. Main conclusions Using this method we were able to characterize taxic breaks and overlaps in detail and at a spatially fine resolution. For our study region, we confirm the overall integrity of the IBRA framework, but suggest that it may benefit from revision in some respects.

Abstract: The aim of this paper is to review some of the economic drivers of large scale bioregionalisation, using ex les from deep sea hydrothermal vent communities, the Antarctic and sub-Antarctic, andAustralia. These economic drivers are mainly recent conservation efforts, while early 20th century bioregionalisation was driven by 19th century taxonomy and exploration to assess available biological resources for economic exploitation. Modern regionalisation, particularly of the Antarctic and deep sea hydrothermal vent communities, are driven by conservation studies to protect areas from economic exploitation, rather than biogeographical questions concerning endemism and natural classification.

Abstract: The identification of areas of endemism is essential in building an area classification, but plays little role in how natural areas are discovered. Rather area monophyly, derived from cladistics, is essential in the discovery of natural area classifications or area taxonomy. We propose Area Taxonomy to be a new sub-discipline of historical biogeography, one that can be revised and debated, and which has its own area nomenclature. Separately to area taxonomy, we outline how natural areas may be discovered by transcribing the concepts of homology and monophyly from biological systematics to historical biogeography, in the form of area homologues, area homologies and area monophyly.

A novel approach to time-slicing areas within biogeographic-area classifications: Wallacea as an example

Abstract: Time-slicing of areas is a novel biogeographic method that helps resolve conflicting area relationships and assess temporal overlap as an explanation for the conflict. The method differs from others currently popular in biogeography in that it does not date nodes before analysis (e.g. ergence dating) to infer area relationships and classification. Here, time-slicing is used as a proof of concept approach to interpret the inter-relationships of Neogene and Palaeogene biotic areas of Wallacea, a well-studied area of biogeographic overlap between South-East Asia and Australasia. We used 18 Palaeogene and 25 Neogene areas within Wallacea, represented in 28 areagrams from 25 published phylogenetic hypotheses. Areas were delimited using palaeogeographical reconstructions and biotic distribution data. Paralogy-free subtree and transparent methods of analysis were used to find a general area cladogram (GA), which was then compared with palaeogeographical reconstructions. Palaeogene areas formed clades different from those of Neogene areas. Area relationships correlated strongly with palaeogeographical reconstructions of the Neogene and the Palaeogene. The new approach demonstrated that Palaeogene and Neogene areas have distinct biogeographic histories. Wallacea is a temporal, as well as a geographic, composite that lies between two inferred barriers of distribution, namely the Palaeogene Wallace’s line and the Neogene Weber’s line.

Abstract: The phytogeographical regions and sub-regions of Australia are revised in light of new data from a recent analysis by González-Orozco, Ebach et al. (2014). The new revision includes two new regions, Northern regio nova and Northern Desert regio nova, and five new sub-regions, Nullarbor sub-regio nova, Central Desert sub-regio nova, Great Sandy Desert Interzone sub-regio nova, Central Queensland sub-regio nova and, Southwestern sub-regio nova. This new revised version of the phytogeographical regions and sub-regions of Australia’s land plants provides an updated classification based on historical nomenclature. The analysis by González-Orozco, Ebach et al. (2014) is a biogeographically centered classification that generated the first exclusively taxonomic regionalisation of Australia’s land plants, used here to update the ABA phytogeographical regions.
